I have Logitech z906 system and recently I saw Klipsch ProMedia 2.1 has Subwoofer only 3" but delivering 130 Watt RMS. How it is possible as compare to z906 ?

You read wrong. The klipsch promedia 2.1 has a 6.5" long throw woofer and the satellite speakers have 3" woofers. How they compare, I don't know because I never needed computer speakers but Klipsch has a huge fan base and people love their speakers. Logitech is very popular also so it comes down to preference. If I'm not mistaken, the Logitech subs are real performers with huge magnets and surrounds.
